Let me break it down for you:
Ranking: SRM ranks 11 on the list of the best private sector colleges in India while Manipal is off the charts. Theoretically speaking, both are similar courses. Proportion of placements vis-a-vis pass out is similar in both branches. However in India core jobs for aeronautical engineering graduates are very less. They changeover to software or do MBA or go abroad. They are not employable on main of civil aircraft since it requires DGCA license. I would therefore rec mechanical engineering as compared with aeronautical engineering.

Only Indian citizens are eligible to take admission in UG courses offered at IIST. Candidates meet IIST admission eligibility criteria, if they have secured minimum 75% aggregate marks in their Class 12th Board exams or equivalent examination. Age Limit: General and OBC category candidates who are born on or after October 1, 1992 are eligible for admission whereas SC/ST/PwD category candidates meet IIST eligibility criteria if they are born on or after October 1, 1987. Candidates are offered admission in B.Tech programmes offered at IIST on the basis of their performance in JEE Main and JEE A

His percentile is too low to get admission in any good engineering college with a specified branch, I would suggest you to ask him to prepare for the exam again that will be held in April and best of two scores will be counted, so it's the best chance for him to improve his score.

Practically speaking both are one and the same in the Indian context and hence there can be nothing like number 1 & 2. Actually, Aeronautical Engineering is the correct name for educational issues and it's the aerospace industry that manufactures aero components or structures.
