Agricultural sectors does not hire through GATE. If you have good score in GATE, then you can opt for higher studies in a good college.

Which UG course should I opt get admission in IIM for pursuing MBA: agriculture, engineering or CSE?

For admission to IIM for MBA the UG course is not the criterion. You can do your graduation in any subject. For IIM you will have to give a separate exam (CAT). However, personally speaking I would advise to opt for CSE instead of agriculture engineering.
