Well, you have got two high choices. But its totally up to you to decide which way you would prefer after graduation.
MBA deals with the management part i.e managing business administration of any organization . Whereas MCA is all about the higher studies of computer application and which have the software industry as its main backbone.
Now as you are from software background, you will have advantages to pursue MCA after graduation. And this will be the best career path for you.

I don't think that you will have to face any problem because of two degrees. It shows your determination towards your very clear understanding of achieving goals in life.
It also indicates that you are a dedicated person to achieve what ever you wish.
During Interviews you can always show two degrees and it will add value only to your qualification.
