As per the eligibility criteria of CAT there is no such conditions that a candidate has completed his degree with in the stipulated period. While the eligibility criteria of IIMs is a Bachelors degree with minimum three years of duration with minimum 50% of marks (For general). So from above completing engineering degree in six years can not creates any barriers in joining IIMs, if you are fulfilling the other eligibility requirements.

The basic IIM eligibility criteria is graduation with at least 50% marks or equivalent CGPA (45% for SC, ST and PWD/DA category). Candidates appearing for the final year of Bachelors degree/equivalent qualification exam or awaiting their results, are also eligible to apply. In CAT exam, you have to score above 90 percentile.
