For admission to MSc programme at NIT Meghalaya candidate must complete the institution's entrance standards, which include achieving a valid score in the Indian Institute of Technology Joint Admission Test for MSc followed by CCMN Counselling.  Also candidates have to fulfill the eligibility criteria i.e. Bachelor's degree with 60% aggregate.  NIT Meghalaya conducts its own admission process for the left over seats from the CCMN counselling process.

The total seat intake of the MSc at NIT Meghalaya is 60. The seats are distributed among the three specialisations in 20. As per the seat allocation guidelines, candidates must participate in the CCMN counselling for MSc seat allocation.
