For seats that remain vacant after JoSAA counselling, admission is offered via CSAB Counselling. Additionally, to be eligible for BTech, students must have completed their Class 12 with 75% aggregate (for the General category). NIT Nagaland considers the scores of IIT-JAM for admission to the MSc programme. Followed by IIT JAM, students have to go through the CCMN counselling for final seat allotment to the institute. In addition to the exam, students must also meet the minimum eligibility criteria set by the institute which is to have a bachelor’s degree, namely BSc (Hons) in Physics with first class or 6.5 CGPA for General and OBC candidates and 55% aggregate or 6.0 CGPA in 10 scale grading for SC and ST candidates.

Students seeking admission to PhD must have completed their masters' degree with at least 60% aggregate (For General category candidates). In addition to this, they are required to go through an entranc exam and interview round conducted at the institute level for final admission.
