It is indeed great to know your desire for doing your post-graduation in MCA or M.Sc in Computer Science in Pune University. Pune University has its own department where these courses are conducted as well as many colleges affiliated to Pune University spread across different districts of Maharashtra also conduct these courses. Pune University conducts an entrance exam but only for the courses conducted by itself and not by other colleges. For admission in other colleges for the same course you will have apply directly to those colleges. I am attaching a link that will give you all the required information about these two

If you are going to study in a minority institution, then 50% seats are reserved for this minority, however if you are thinking for seeking admission in normal Institution then there is no separate quota for Muslims and hence you come into the general category of students who have 50% seats for themselves. Normally for Ph.D. entrance examinations the minimum marks required to be scored is set at 50% but it depends from institute to Institute and you can check on the website of your intended Institute as to the minimum passing marks in the entrance exam for Ph.D. Best wishes to you.
