Yes, you can change the branch in B.Tech after your Diploma. There is no problem in changing the stream. It's a student's choice and also depends on the seat availability. You can choose your stream according to your interest but you may face interview questions based on mismatch i.e. shifting stream from CSE to AE in B.Tech.
