I would say, focus on your B.Tech preparation. From third year onwards, you can prepare for CAT better try to get into IIMs.

It is hard to get good college for MS at this score. However, you can try for PGDM in Chetana's/SIES. You will get through if you perform well in GDPI.

Your percentile is good enough to get you through a B School; provided that you perform well in GDPI. In Chetana's (CIMR), you can get an enormous amount of learning with modern tools like case-study method, GDs etc, and the average package is 5.5. The forms are now available on the website-
http://www.cimr.in/admission-procedure.
You can also visit the campus to collect the physical forms. Good luck.

Absolutely you can take admission in PGDM healthcare management even after passing your graduation from commerce stream. You can choose whatever option you please and for your second query, it is not like that MBA is more valued than PGDM. You degree should be valid and AICTE recognized. Both have the same value. Congratulations on Scoring 87 percentile in CET. IES MCRC has a high cut off and your score would be a little less to get through for MS. But I would advise you that you should even opt for PGDM and for that you stand a fare chance to get through. But you do need to work hard and prepare well for GD and PI.
