Your son has to clear JEE Advanced for getting into any of the IITs in the country. He has done well in JEE Mains. I think he is eligible to apply for JEE Advanced. Through JEE Mains, one can only get NITs, IIITs and other colleges, but not IIT.

No, you cannot.
Admission into Masters Courses in IIT solely depends on your JAM performance.
Your graduation grades don't play any such role there.

It is possible to pursue it after B.Tech, but I don't think it would be reasonable. Unless you are developing AI or something, otherwise it won't help very much. For IIT, you will have to pass JAM.

IIT's are prestigious but when it comes to PhD, you should probably opt for a course abroad if you have decent marks in your undergraduate and graduate programs, as the job opportunities almost triple.
IITs are mainly good for pursuing engineering, that's what I believe

It depends on which branch you're comparing in both colleges, which direction you want to proceed in! If you just compare entry rankings, then Hyderabad performs better. But to know about how teaching, placements and conditions are actually in both the colleges, you need to ask both the sides about their stuff.
Also, once you find yourself more comfortable at a place, you might perform better, compared to being uneasy at a probably much higher ranked place.
