Yes, you are eligible for IISER. I have several students in my batch who are from PCB background. Of course, one always benefits of having studied PCMB till 12th. However, in our institute, in the 1st year, the students are encouraged to pick up courses from PCMB and EES as well. Hence, it would be good if one learns a little math or biology before coming to the institute in case you have not done it in 11th and 12th.

The eligibility criteria to write the SCB exam after 12th grade is that your board percentage must be in the top 1% of the students in your board. This board percentage varies slightly annually. In the year 2018, the CBSE cut off is 88.3%.

Pune University is well established and has a good course structure. However, the IISERs are certainly the better options because of the diversity in the subjects and courses being offered. Interdisciplinary science and research is promoted. The labs are well funded and much better equipped. You get better exposure to actual research. Get the opportunity of working in labs and doing relevant projects. Something which is lacking in the colleges under Pune University as I have often heard from several people studying there.

No, you cannot. There are only three modes of admission in IISER- KVPY: Also being a KVPY fellow your admission is not guaranteed. There is a merit list for this. 25% of admissions in IISER are done through KVPY. JEE Advanced
Here also there is a merit list. This year cutoff rank in advanced for an aspirant to apply for IISER through JEE was 10,000. Here also the reserved seats to be filled through JEE are 25%. - And the last mode is SCB channel.
