Yes, you can apply for both of the courses, if meeting the eligibility criteria. B.Tech admission in IISC will be based on JEE Advanced only. While B.Sc. (R) admission will be based on JEE Main/Advanced, NEET/ IISER scores. You need to pay separate application fee for both of the courses.
