Hello Peesa,
Seats in IIST are allotted strictly as per your rank. If they have your desired Specialisation at the time of Admission then you must give your choice for this. But possibly it could be optional subject later on then you have to choose main branch first.

First and the foremost advice would be to learn all the basics only and only through NCERT. Now, you must have joined any coaching, so just solve the material and never go for the theory part. Follow your notes and have a short note or cheat sheet of each and every chapter. October to December should be devoted just to test series.
Take them very seriously.

I think institutes give Admission to tuition Fee waiver seats only through counselling. Management quota seats don't have TFW category seats.You should approach them and talk to them regarding this. You will get best answer from Institute only.

Yes, Sad but your 2 chances are over for JEE advanced, but don't worry you still have one chance left for JEE Mains.
Prepare for it and you must be in some NITs.

For IIT JEE Advanced, your concepts of every subject should be clear. The questions of JEE Advanced are difficult. They are made in a way to test the student's creative skills so as he/she can think differently than the others-the basic quality of an IITian.
Now about preparation.
First, clear your concepts.
Solve papers of JEE Advanced from 2000 -2017 year.
This way, you will learn time management and also get where you are now and what improvement is needed.
For clearing concepts, NCERT is enough.
Then solving NCERTs exemplar question will also help.
If you have got enough time or you think this is not enough, go for reference questions.
