The thing is if you have a good score in JEE Mains you can apply for NITs, IIITs, GFTIs, etc. and for JEE Advanced you can apply for IITs.
The counselling procedure is the same. You must apply in the above website.
Maybe your dates can differ but the exams you qualify determines your admission into these colleges.

The counselling will start only after JEE Advanced exam is over. The official website for applying for JoSAA counselling is www.josaa.nic.in. The counselling will be probably from end of June. The exact date will be officially announced later.
