Yes, it affects your admission for further studies. First, you have to clear all the backlogs of your final year then only you can take admission in any other course.

I would suggest you to basically go for M.Sc Plant Biotechnology from Banaras Hindu University because in this college, studies are good and placement is also good.

Yes, you are eligible for the same. For doing Masters in Biotechnology you have to be a graduate from a recognized university in the science field. Make sure that you have first division in your grads as most of the good institutes requires
first division as there minimum eligibility for entrance, which could be direct or via entrance exams.
