Both are different exams. GATE is related to engineering students, which make you to get PSU's or admission in different IIT, NIT and other colleges. IIT JAM is for the students who pursue B.Sc. And get M.Sc. After this exam.

IIT JAM scores are applicable for getting admission in IITs, IISc, NITs and CFTIs. While the major admission in M.Sc. Courses in other Universities are based on Merit or Entrance test conducted by respective Universities. Like M.Sc. Admissions of University of Delhi are based on DUET entrance test as well as through Merit in qualifying exams. So the admission criteria is varying according to Universities.
