JIPMER Puducherry admit candidates to the MD programmes based on INI CET scores. Hence, the cutoff is released based on exam score and seat availability. In 2024, the closing rank was most competitive for MD in Radio Diagnosis course - 14. This was followed by MD in Paediatrics - 104 and General Medicine - 125. Candidates with exam score equal to or more than the cutoff become eligible to apply for admission.

The seat allotment for MD at JIPMER Puducherry is carried out based on a Dynamic Roster Point allocation method to allot seats. It does not follow a discipline- or course-wise reservation policy for the seat allotment for MD courses. Moreover, there are a total of 141 seats for the MD courses at the institute.
