For admission to MSc programme at NIT Meghalaya candidate must complete the institution's entrance standards, which include achieving a valid score in the Indian Institute of Technology Joint Admission Test for MSc followed by CCMN Counselling.  Also candidates have to fulfill the eligibility criteria i.e. Bachelor's degree with 60% aggregate.  NIT Meghalaya conducts its own admission process for the left over seats from the CCMN counselling process.

NIT Meghalaya offers a four-year BTech course at the UG level across five specialisations. These are Computer Science and Engineering, Electronics and Communication Engineering, Electrical Engineering, Mechanical Engineering and Civil Engineering. Admission to all the BTech specialisations revolves around JEE Main exams followed by  counselling.

The application process varies from course to course.The application process of BTech, MTech, and MSc is done via the official website of JoSAA, GATE, and JAM respectively. Candiates with a valid entrance exam score msut apply through the counselling bodies of JoSAA (BTech), CCMT (MTech), and CCMN (MSc). As for the PhD programme, candidates must apply via the NIT Meghalay's official website by filling the online appplication form.
