It is very interesting and nice to see that you are interested in carrying out some research work in computer Science and engineering department. Presently in India, for getting registration for doing doctorate, you need to appear for an examination conducted by the university for this purpose and clear it. After this you can get registered in the universities for doctorate and seek your guide and with the help of the guide select the topic of your research. Depends on how strict the university is with it's evaluation. What a Ph.D applicant requires is excellent research skills, some great recommendation letters and you must be good with networking. Share your profile details and research topics and interests with university supervisors, see who can recommend you. Email universities for your degree assessment and eligibility. It is best you communicate with universities directly.

If you are going to study in a minority institution, then 50% seats are reserved for this minority, however if you are thinking for seeking admission in normal Institution then there is no separate quota for Muslims and hence you come into the general category of students who have 50% seats for themselves. Normally for Ph.D. entrance examinations the minimum marks required to be scored is set at 50% but it depends from institute to Institute and you can check on the website of your intended Institute as to the minimum passing marks in the entrance exam for Ph.D. Best wishes to you.
