Hi Ashfaque, well, there are basically two ways to study in India either by self-financing or on scholarships provided. Indian embassy offers scholarships to a lot number of Nepalese students. The exam is quite easier if you are from Madesh or educationally underprivileged district classified by GoN. Some of the great colleges where you can study on self financing are VIT, MIT Manipal, MIT Pune, DTU, NITs, CFTIs etc. For DTU, NITs, CFTIs, you have to apply through DASA scheme. Yes you cannot get admission in MSc physics in IIT IIT delhi is a very prestigious institution of India. It is on the top rank. and the package offered is also very good

Yes, you can do it in any stream. But it depends upon the university where you want to take admission for your M.Sc. Some universities have their own entrance exam to get enrolled in that particular university. So now decide from where you want to do M.Sc and then go ahead with it.
