To be honest, It will be very difficult for you to opt for merchant navy. If you join the same, you'll have to travel the world as it all depends on the company requirements. Change in weather is obvious as you will be traveling from one continent to other. If you can beat this allergy with the help of any treatment, you can go for it else things will be tough for you.

B.Tech mechanical and automation engineering graduates are eligible to undergo 1-year graduate marine engineering course. As mechatronics is mechanical and automation engineering, I am of the opinion that you are eligible to join merchant navy after 1-year course.
